The Bogor Zoological Museum is inside the rather famous Bogor Botanical Gardens or Kebun Raya in central Bogor, about an hour out of Jakarta. There is a small charge for entry to the museum, possibly Rp. 3,000 (or 30 cents.)

This museum was built at the turn of the century (established 1894 opened 1901) and estimates on the number of species it holds varies from 300,000 – over 1 Million.
The display includes skeletons and stuffed animals such as a giant crab, a Javan rhinoceros, a Komodo dragon and a full sized Blue Whale skeleton. There are extensive trays of insects pinned out and the museum also houses dioramas of animals, a library, a laboratory and research facilities.
Despite the dustiness and feeling of neglect it is certainly worth an hour or two of wandering around.
